In Thomas Cleary’s The Taoist I-Ching, meditation adept Liu I Ming views the yin lines of the hexagrams as the mundane/human/acquired conditioning energies (i.e. the person’s blockages and impurities), and the yang lines as representing the pure/primordial/”mind of Tao” energies (i.e. the person’s virtues and other positive energies). How do the water-method Taoists view these yin and yang lines in relation to “negative” and “positive” energies?

I don’t think so. The yin lines in the hexagrams do not represent impurities, they represent the yin flow. Any internal blockages not cleared out through the standing dissolving process would impede both yin and yang equally.

You have the two obvious energies: yin and yang, but actually there are three if you include the all important neutral ( wu / emptiness ) which is what you need to stay centered, calm, and balanced during the constant interplay between the two.

I am always glad to see questions like this asked (they help me even when I wasnt realizing I needed it. :) ). Translation/interpretation questions are frustratingly tricky without the ability to check the primary source writing (and I certainly cannot)!
